If you put .py files in the Mods folder, can Sims 4 load and run these files? The .py files are script mods.

Yes, but you should do this for testing purposes only as it will affect performance
if you plan on releasing the mod you should compile the .py files into .pyc and pack them inside a .ts4script

How many subfolders deep do they need to be? Do the subfolders need to be named with specific names for the game to recognize?

Ah yes, sorry I forgot to mention it, .py files need to be in a two-deep subfolder of mods called Scripts, for example, "Mods\Testing\Scripts"

Interesting that when you start the Sims 4 fresh, the brand new Mods folder doesn't come with a two-deep subfolder of mods called Scripts, something that the game enforces in order for .py files to load and run which is something that many new players/modders might not know about, including myself before.

As Sigma said, you should only do this if you are testing your .py files and reloading them with the reload script. It is not meant for players, only modders. Imagine the confusion your average player would have when people try to explain that no, none of their mods should go in that folder. That is why it doesn't create it on startup, as it's not needed for average use.
