Does this happen with every object? I'm fairly new, but I would try uninstalling/reinstalling it to see if it works then. If not, maybe you can post a screenshot?

Try running s4s as admin, adding s4s folder and .exe file to exceptions in your antivirus just in case it prevents the software from editing game files

Sure, but you should still add it to exceptions. For example, if your windows or antivirus were updated, they may have decided to start blocking the software from accessing those files. This sometimes happens with software from small developers

EDIT: It didn't work, unfortunately :( Maybe I should just wait and see if I have the same problem with next update.

if this was a problem with s4s itself, by now other people would have encountered it, I haven't seen anyone with the same issue, so i doubt it would disappear. Usually, there's something that prevents s4s from doing its tasks. Are you able to create standalone items instead of recolors( create 3d mesh)? At what point does the problem occur? When you click on Add swatch?
When you deleted s4s, did you also delete the folder of s4s from documents?

I chose an item in the Object section of s4s, exported the texture and opened it in photoshop, colored it and saved it, then went back to s4s to import it. I clicked on Add swatch and another square came up and then I clicked Import and both the default and the new swatch changed to the color I had painted the new swatch in but the square remained blue as the original item. I didn't intend to change them both but add the new swatch. Still learning doing my own stuff and meshes. I have never deleted the folder from documents actually. I can try that
Hope this is clear enough.
EDIT: Didn't work either and now I tried both standalone and selective clone... Do you want me to send over my package to you so you can check if you can find out what's wrong?

The square will not be changed automatically, you need to adjust the color yourself by clicking on it and choosing the matching one. Mmmm, after you add the new swatch, do you switch to it (by clicking on the newly added swatch)? In the warehouse tab do you see two identical diffuse textures?

I do switch between the two squares and no, I don't see two identical pictures/textures in the warehouse tab, but the blue default one has changed to pink which is the new swatch.
