Check if you have any bones with empty weights. When you transfer weights with 2.76 each vertex get all bones that present in reference blend. Some bones get assigned proper weight and other will show 0.000, this will cause glitches. If it's not the case please share .blend and .package, otherwise we can keep guessing forever.
The problem was that the new bones had an orientation of 0,0,0,0. It needs to have Identity (Identity is the same as 0,0,0,1) instead of 0,0,0,0.
Changing this and re-exporting your animation from the package caused it to show in Blender as it did in game. To fix this, I exported the modified rig again with no animation, and appended your animation to the fixed rig. Here it is in game:
