Hi friends. First off, yes, this is a lot of swatches. So here's the issue:
01. I imported the stained glass to their respective swatches as such:
02. However upon reviewing them to make sure I covered every one, I now notice that one of my textures has changed:
03. When I change this texture back to what it should be:
04. It now overwrites the red/blue texture on the first example:
05. I tried changing it back to red/blue, but then it replaces the purple/pink in that other swatch. This only happens with the two of the red/blue windows and two of the purple/pink windows. Same swatches every time. Any ideas?

Seems like the program got confused. Deleting and remaking the swatches is the only way I know how to fix it.

They unfortunately won't be in the order you wanted, but that might resolve the issue. Or try just deleting one of them and remaking it.

I had this bug in the past, specifically with an item I stoped duplicating (I deleted its dropshadow with TSRW before reimporting in S4S). There is still a chance by adding all the involved swatches at the end, and THEN removing the disturbed one. But it's very instable, the best would probably be to restart from a new clone as suggested above...
