Hairs usually have three mesh groups (one for the hair and two for the hats with some of the hair removed), and hairs usually need all three present to import properly. They'll have cut numbers 0000/0001/0002 (you'll have to match up the hair with the cut number - I think the main hair usually has 0002 but I'm unsure which ones is 0000/0001).
Your mesh only has one group, so S4Studio uses the groups from the old hair because it can't find the missing groups, and since it can't find the cut numbers either it bunches them together with the main hair. That's why the old hair is still showing.
You need to add the missing groups. If you don't want them showing for hats, I think you can disable them in the settings, but removing them in Blender is not the proper way.
