Hi. Please always provide a package file as well so that we would know what you cloned. The issue is caused by the choice of the item to clone. It had more meshgroups than your blend file so only one was replaced while the rest stayed. More about it here
There are a few more issues: - when you assign rectangular textures as the background to uvs that were generated in the default square uv space, they stretch vertically. Before re-arranging them, you need to shrink them to their original size with S Y 0.5; - when closing holes, make sure to collapse them as well, not just shrink. E to extrude, S to scale onto itself, then Alt M - Collapse, then Unwrap created geometry. This way the polycount would reduce in half.
