It works with some boots, but most it overlaps. I've tried different sort layer configurations but none seem to work, or maybe I'm just missing the one that would work. What would be the best way to fix this?

So for it to work as intended the mesh must be made of 3 meshgroups. No swimsuit for masc frame seems to be, so you'll need to make one - clone ymBottom_UnderwearSexy, export all blends, open the first one; - unfold rig, make top selectable, select it, in 3d view press Shift D, then Esc to duplicate; - select top.001, shift-select s4studio_mesh_2 (in this order!), in 3d view press Ctrl J to join; - switch to edit mode, select everything with A, remove doubles with Merge distance set to 0,0001; - remove doubles for other two meshgroups; - save, close, repeat the process for other 3 lods. You are meant to be joining the top with the meshgroup that connect to it, so pay attention to that and not the name of it; - clone ymBody_TowelPlush, import all lods and textures there. No need to touch Sort layer

I'm not very experienced with blender, and it seems like I've messed something up because it looks like this in game: It has the red/check error stuff, and when I put shoes with it the torso goes missing. I'm not sure what I did that was wrong. mesh

It means the referenced texture is missing. Open the package file, go to Tools - Modding - Embed all externally referenced resources. Why, though? Are you cloning custom content? Not ymBody_TowelPlush?
However, the torso is joined with the wrong part of the legs. Turns out s4s gives different names to meshgroups, so what was named s4studio_mesh_2 in my case is named s4studio_mesh_3 in yours. You must re-do this. The torso should be joined with the part that is connected to it, the groin+thighs.

I had 'create CAS standalone' selected and I used ymBody_TowelPlush to import the mesh. I don't think I cloned anything, unless it was by accident? Redoing the meshgroups worked, so it now works with shoes and doesn't disappear or anything, but I'm still getting the question mark error on the texture. package file

Cloning is a process of creating a duplicate of the existing item. When you click on Create CAS stanalone or Create 3d mesh, that is cloning. Just embed all resources or use Create 3d mesh

I'm not sure what I'm supposed to select then? My only choices are CAS standalone, CAS part swatch, or override. I don't want to add a swatch or make an override. I did embed all externally referenced resources, but it didn't seem to change anything.

The Mac version does not have create 3d mesh because by the time it was introduced these two features did the same thing. Did you import all textures from the original package? Or did it not have shadow, spec, normal maps? Import these blank textures of appropriate size

I have absolutely no idea what went wrong, but I tried starting over again and imported everything to a new package file and that seems to work. No question marks, shoes don't make anything disappear, it's acting exactly like it's supposed to be. I didn't do anything different that I hadn't already done with the last package, maybe it's just a bug that happened with it? But it seems like it's working.
