You need to make a UV_1 in other for it to morph in game. Check THIS. Also It seems you still have a weight problem at the bottom part. Since the mesh is exploding. This could happen if you have bones assigned that are not in the original clone. Also because of bones with 0.00 value assigned that you need to clean. Did you clean weights?. Post again the new files so we can help you. Also, what is it with the neck that needs fixing? Can you elaborate on that? I don't see anything wrong.

From the image and your description of making everyone skinny punasims You need to add a uv_1 and change the sizes. Andrew has a good tutorial on how to fix the uv_1 you can find it HERE Also your weight issues Mathcope is dead on. You need to clean the weights in order to get rid of that issue or you can just create your own weights from scratch but cleaning them is easier. As for making a uv's you need to have your texture uv (The main) named uv_0. Then add a new uv under it and name it uv_1. The uv_1 is the uv you need to use andrew's uv tutorial and map images for in order for your mesh to work with all morphs. Hope it helps. :D
