I'm so sorry, I have no idea how to word this specifically. I'm trying to organize the eye color swatches for a recolor I did, but they're just getting mixed in with the defaults. I've tried asking other recolor artists, but couldn't find any help. I'm on a Mac computer, and most of their suggestions involve the swatches that I don't think are on Mac? If they are, I'm so sorry to be a bother.

I'm not on a mac but I think I may have had a similar problem. I made an override for the sofa sold at the flea market. But instead of overriding the original the textures were added to them. The only plus is that the sofa is now a 'Surprise Sofa' I never know what is going to show up. I'm still having a go when I remember to see if I can change it. I'm also sure I read something very similar to your eye colour problem elsewhere so someone somewhere might have the answer eventually.

Open your recolour package and go to the Warehouse tab. Now click on the first CAS Part entry. Find the Display Index entry in the right window. The number in here dictates what order the swatches appear in. I would test in your first swatch what number is needed to appear after the EA defaults and once that is found, increase the number by 1 for every custom swatch after that.
