After i merge my mods with the s4s application, i get lagg in my game, and when using conflict detector it shows alot of incompatibilities between merged mods. If i leave the files as is with out the merge things are just fine. What is it that im doing wrong ?

It depends on what you are trying to merge. One thing to point out is that you only should merge CUSTOM CONTENT (non default replacement). Mods, Tuning files, and defaults replacements shouldn't be merged because they have to be updated regulary and some of them have a defined structure that should not be changed.
Things like clothes, hair, objects can usually be merged without any problems. Make sure you don't create a massive .package also, but split them in packs of 1GB for example.
Another thing to mention is about the conflict detector. Again, this program only works for CUSTOM CONTENT and in some cases it can also show false incompatiblities between them. Do not try to use them for mods, either to detect an updated mod or to resolve conflicts between them, it won't work.
