Is there a way to remove a body mesh to clothing? Like for instance there's a leg mesh combined with a pair of shorts. Is there a way to remove the leg mesh?

Body parts are included in the CAS item mesh in Sims 4. If you want to remove the leg for example you need to open the shorts mesh and delete the leg mesh in Blender. You'd have to do it for all LODS too. If you give more details about your project we might be able to help you better. What are you trying to do?

The guide for me is hard to follow and a lot of tools aren't mentioned. Its very confusing.

Also the version of blender on sims4studio is glitched for me, the screen keeps disappearing, I downloaded the latest version on blenders website, but for some reason I can't use that version in sims4studio.

there's no other tools. just S4S and blender 2.70 is the one you should download. it is linked in the same place where you downloaded S4S.
