Greetings,
I plan on making a shorter version of the Let There Be Light EA window, it's just the tall modern basegame one.
I was wondering would I need to remove doubles before altering the mesh?
I just want to have my ducks in a row

Also, is there anything I should know before editing a EA window? (Like things that may catch me by surprise)

Removing doubles on a mesh removes the appearance of sharp edges. I can't see why you would need to do this to a window unless it has seams in strange places or you want it to look very smooth and rounded on the edges. If you haven't worked with windows or doors before then you will need to be aware of the wall cutouts which tell the game what size and shape hole to make in the wall. These textures are found in the Warehouse tab.
