One of my cc makeup items shows up on top of cc skintones sometimes, depending upon which skin swatch is selected (there doesn't seem to be a pattern). Another will never show up on top of a cc skintone. What is this a symptom of and how do i fix it? (this is not an issue with pralinesims eyeshadows, but two from other creators' cc does not appear over skintones at all and another is unpredictable)

That's a composition method issue. By default makeup will always show up on top of everything, it already has a correct sort layer number.

It's not just a composition method issue. I'm experiencing the same problem with a face paint I converted to a skin detail, and all swatches on both items I've tested are set to 0. On approximately half of the skin's swatches, the skin detail (right lip mole) shows up on top of the skin (right cheek mole). The face paint version always shows up on top of this skin. I wonder if there are any explanations of how exactly the game handles layering, because this seems just random.
Somehow, this skin works with everything I've tried. I'd compare it to one of the unpredictable skins (like this one) but I have no idea what to look for.

Then it is a sort layer. There are no other options except composition method or sort layer.

I'll look into that, thanks. I altered someone's tattoo cc so that it includes a specular map, but the specular map ends up projecting overtop most cc clothes. EA clothes all seem to be fine with it. Could it be a similar issue? (I have screenshots here and the cc file here if that helps)

The working skin has a sort layer of 200, and the unpredictable skin has a sort layer of 2100. I'm guessing that's the problem. Here is a helpful (but not comprehensive) list of items and their sort layer. When you want CC to layer correctly under or over something, just check the number of the other content in the Warehouse. It has to be changed for each CAS Part. I like to think of sort layer/composition method as comparable to how layers work in a graphics program. The CAS Part sort layer works like the layers panel in PS (higher number layers over), and comp. method is like blend mode. Method 0 would be like "Normal" blend mode where only lowering opacity makes it translucent, while the others would act more like "Overlay" or "Multiply" mode. As for the tattoo problem, do the CC clothes have any spec map or is it completely missing? I'm wondering if it's caused by creators using "Make Blank" on the spec map, which can cause problems.

Yes, that is the difference! How do I fix it? Hi, I'm not sure which part you are referring to. The sort layer, or the missing specular? If it is the missing spec, you can download a proper blank one from this page and import the spec.png into each cc clothing that doesn't have one.

I tried adding the blank spec.mask and spec to 3 different clothes, that had no effect. After fudging an alpha channel (via clipping layer filled white over the diffuse map with a black background), a skirt has been fixed but two dresses are still shiny.
edit: i can import the textures and save the file, but when i reopen it the spec.mask map is blank again
