Hello, on my mesh at the top of the legs (front and back) there are these dark rectangle shadows. I think these appeared after removing doubles. PicturePictureBlender File

The Blender file you uploaded doesn't appear to have doubles removed, so can't really tell if there's anything wrong you've done in that process.
There are some areas where vertices have extra edges going out, meeting at a point in more of an umbrella shape. This can sometimes cause shadows where you don't want them, and so can too sharp angles or faces with elongated shapes.
Nothing that explains the very square areas, though.
Have you checked the normal map and specular for any potential issues? Having the package file uploaded would help.

You should not do "remove doubles" on the entire mesh in one go, because that would create shadowy areas in places where you don't want them. You'll want to do the step separate on the thighs, and possibly on the line of single faces/polys between the thighs and outfit (you can smooth this along with the outfit if you want, but there will be some weird shadows here and there. Not as bad, though). That way you get nice seams, the thighs don't get weird shadows, and you also get proper dividing lines between the outfit and thighs. You can select areas by holding the mouse over them and selecting with "L" in Blender (but use your previous file that's still got the separated pieces, or you'll have troubles separating them again - it only selects this way when the edges are still separated). Just in case you don't know which line I was talking about:

Thanks so much, that makes sense. The outfit is made of a tanktop and the bottom half of the onesie from nifty knitting - should I remove doubles from the tanktop and onesie part separately?

The rest of the onesie/tanktop looked like they'll work fine together.
If you mark the parts and remove doubles piece by piece, going through and seeing if any of the marked areas look weird, it's easier to spot issues. There are usually areas on a mesh where you'll want to keep keep sharp edges, but they're not always easy to spot.
