This is how it is meant to be. s4s splits the mesh along the borders of uv islands so that vertices do not have multiple sets of coordinates, which is something ts4 does not allow.
That said, once you import your blend in s4s, there is absolutely no reason for you to re-export it. If you will remove doubles before importing, these edges will not be shaded as sharp.
