Not sure if there's a way to do with weights, but I would just adjust the actual mesh slightly creating a bit more separation with the body on that part if i wanted to pair it with that top, either on the shorts or the top depending which i wanted over
I mean adjust with proportional editing and moving the vertices a bit with the shorts imported so you can see when the top is over or under it etc, then save that version. This is just what I'd do

Your shorts must move and morph like the body they cover. For this, they must receive all data responsible for these processes from the area of the body they cover. The reference you used didnt contain the upper portion of it, no maxis bottom does, hence use a different one: a swimsuit or a lingerie set.Also, do not remove doubles on the reference before transferring data to clothing. This is the arm area and you dont want shorts to be there

Hi! No problem at all, happy to help! To fix the clipping issue in *Sims 4 Studio*, you'll want to adjust the weights of your shorts. Open your shorts in the Studio, go to the "Weights" tab, and tweak the weight paint around the stomach area. You can lower the weights where the shorts intersect with the top, helping them sit correctly under it. Good luck!
