How do I make my CC base game compatible? Should I just clone a base game item as my base? I trying to create a full body outfit and I was wondering if I could use the Aayla Costume as the base. If it's not possible what other base game full body outfits has a low number of mesh cuts like only the main mesh and not have any other parts.

Yes, normally you would choose an item from the Base Game. I've never really meshed Clothing, but i am pretty sure that you can take the Mesh,(Clothing too.), from another Game Pak/EP and Export it from Blender as an .OBJ file....then, choose a Clothing item that will match it closely from the Base Game and use that to swap-out Meshes/Cuts/UV's.

I think it was written in one tutorial that I need to follow the number of cuts a mesh has if I'm going to replace it. Or is there a way to have just 1 main mesh for each LOD

Or is there a way to have just 1 main mesh for each LOD Yes, when you open a Mesh from an Object - or, in this case - Clothing you will see that the Mesh will list the parts and each part will have a Cut# associated with it. When you replace each part of the Mesh, the Cut # has to be the same and the Name has to be the same. For instance, i import...."Troll from Blah", to replace, "s4studio_mesh_1". I would adjust the Troll from Blah Mesh and make any adjustments - then Delete the s4studio_mesh_1. Now, i would rename the Troll from Blah to "s4studio_mesh_1" AND add the Cut# °If there is a part of a Mesh that i dont need....Let's say, there is a "s4studio_mesh_4" with a cut of 4 - But, i don't need it. You will need it for it to work in the Game though.....so, i just shrink that Mesh part wayyyy down and hide it withing the other parts, where you can't see it.

Like Steven said, the way that you make CC base compatible is by using base game meshes to create your content. The cut numbers have nothing to do with whether your content is base compatible or not, but the cut numbers state where the meshes go on the model.
